The San Francisco/Oakland/Berkeley area (what I call the central Bay Area, the center of the transit system; Marin and the Peninsula/South Bay are really different environments) has tons of good bike shops. Almost every shop has a beefy fixed-speed section (willingly or unwillingly), since the fixed-speed enthusiasm is so big.

Berkeley - Velo Sport, Missing Link, Wheelgirl, Left Coast Cyclery, Jitensha Studio, Solano Avenue Cyclery, Wrench Science, ReCycle Bicycle

Oakland - Montano Velo, Cycle Sports, Bent Spoke, Pioneer Bike Shop, Bay Area Bike, Wheels of Justice

San Francisco - American Cyclery, City Cycle, Roaring Mouse, Bikenut, Ocean Cyclery, Big Swingin' Cycles

A number of the outlying areas are also worth a look. Southern Marin County (the triangle between Sausalito, Fairfax and San Rafael) has a buttload of good bike shops - especially high-end stuff. I particularly like Bicycle Odyssey on the Sausalito waterfront. Alameda (an island just off the Oakland waterfront) has several shops; Stone's Cyclery (2320 Santa Clara, just off Park Street) has a lot of old high-end stuff, plus modern-era custom stuff like Waterford, Gunnar and Bob Jackson. The Pedaler in El Sobrante (about 10 miles up the freeway from Berkeley, heading towards Sacramento) has a lot very savvy guys, and hosts one of the area's biggest swaps.

    Big locally-based chains:

Mike's Bikes (several locations, including SF/Berkeley/Sausalito/San Rafael)
    Hank & Frank (Oakland, Lafayette)
Sports Basement (2 San Francisco locations, Walnut Creek, Sunnyvale)

    Big nationally-based chains:

REI (several locations, including Berkeley, SF, San Carlos, Saratoga, Mountain View, Corte Madera (Marin), Concord)
Performance Bikes (several locations, including Berkeley, San Francisco, San Rafael, Mountain View, Campbell)

    Nonprofits/bike kitchens
Waterside Workshops/Street Level Cycles (West Berkeley)
Cycles of Change (West End Alameda)
    Trips for Kids/Re-Cyclery (San Rafael)
    Bike Kitchen (San Francisco)

This is not a comprehensive list by any means; Google for more, or check East Bay Bicycle Coalition or San Francisco Bike Coalition for more.

The San Mateo Peninsula and the South Bay (San Jose/Silicon Valley/South Alameda County) is an area outside my experience, sez East Bay Ray.

If you live in that Mosswood Park/Piedmont Ave area around Kaiser Hospital, you should stick your head into Pioneer as well. It's just off Piedmont right near the hospital, and has lots of cool oldie stuff stashed around.

Edit: Sorry, I thought you were in Oakland, not Castro Valley. I'm in West Berkeley, so the Piedmont Ave area is barely a 30 minute ride for me. However, if you're going to haul yourself all the way up 580 to Montano and Manifesto, you should definitely stop at Pioneer while you're there. It's about 6 blocks south of Montano Velo.

I'm in between Castro Valley and Downtown Oakland, and when i'm down there, i always stop through those shops to see whats new. Ill definitely have to check out Pioneer.
